Problem:
Is there anyway to create a sub-collection using Makecoll.exe?

‘Out of the box’ the answer is no. But Michael Niehaus has posted the following article that uses a VBScript version of MAKECOLL to achieve this.
No recompile is necessary; just edit the constants at the top of the script to specify the Collection that should be the parent of the new collection:
