We did a fresh install as an upgrade from sms03 to sccm. Now the old server no longer exists, and we are trying to figure out why there is so many DNS requests for the old server.

It seems there is still some residue in active directory from our old site.
In the Domain.com->System->System Management container, there are 3 objects 2 of which are pointing to the old server that no longer exist. Is it possible that is causing all of our clients to look for the old server? Can the invalid objects just be deleted?

Yes, you should be able to remove the obsolete objects from AD..
