If you have a hiearchy configured with one primary SMS Site Server (let's call it P01), and two child primary site servers (lets call them CP01 & CP02).  Are there any issues that could occur if you manually assigned a handful of clients that are located within the boudaries of CP02 the site code CP01?
 
Any insight is much appreciated.

Not really... except for the fact that you can only have 3-digit site codes.  So that 4-digit site code of CP01 or CP02 would fail completely. 

Because of boundaries, a client belonging to CP1 which currently happens to be in a boundary assigned elsewhere would decide it's roaming.  Assuming that it would get advertisements from CP1 (as opposed to P01, which could have sent it's packages to DPs in CP2), it would need to download & execute the content--it would likely never find a local DP.  That's really all I can think of... the roaming aspect.  It would still work fine though.

Thanks for the quick reply.

I thought as much, I just seem to be getting some strange errors from the SMS_CLIENT_CONFIG_MANAGER component for all systems assigned to the incorrect site.

In addition to Sherry's advice, I would suggest you the below things:
 
1. SMS site code should be 3 digit code.
2. Boundaries are set either through defining IP subnet or through defining AD Site.
3. If you have set a boundary for one of the SMS site, try to ignore it for other sites.
 
You are getting the error because you have set the same boundary in two different sites within the same SMS Hierarchy.
It's a roaming boundary concept and will support SMSclient machines for reporting purpose only. It will not help you to distribute applications effectively and cause for WAN consumption.
 
I think you are also getting corrupted files in BadMifs folder

There needs to be some clarification here on SMS's item 3.:

If you have a boundary set for one SMS site, you MUST not use it in another SMS site; "try" is not a strong enough word for overlapping boundaries.

Also, before we jump to conclusions, what exact errors are you receiving from the SCCM component?
