hum.. Is there a reason why you are not upgrading your AD to Win2k3? With SMS or ConfigMgr, discoveries and automatically installing new clients will be a problem for you, for example. If you are creating a new AD then it is also a good time to upgrade to ConfigMgr and put the new site within the new AD. Then make the old site a Child primary site. In the mean time add a connection account in the old domain added into SMS, be prepared to clean it up after site server moves. Remember that the site server name can't change. Also moving the site server from one domain to another will be a bit of a pain. If you have a test lab this is the time to test everything you want to do. Unless money for a new site server is an issue, I would start clean in the new AD and make the old site a child primary site to the new site. This will be less of a headache & less OT for you and potential downtime to you clients.
