While deleting a lot of collections from the Admin console which are no longer required I have come across a strange problem.
When I look at the all collections report, there are collections reported which I am unable to see in the Admin Console.  When I check the colleval.log file on the central site these collections are still being refreshed.

Has anyone come across this issue before and been able to resolve it?

I can't say that I have.  Do you  still have the logs from when the collections were deleted?  When you deleted these, you deleted them from the central site?  You may want to run through a site repair. This will give the site a chance to double check the collections, amongst other things.

Is there anything special that needs to be done when you do a site repair on the primary server that houses SQL?  I've done plenty of site repairs on my secondary servers, but never on my main one.  I'm having a similar issue with a ghost network access account setting that I haven't been able to clear up yet, so I'm wondering if that might clear it out.

There is nothing special that you to do to run it. I've run it countless times on primary sites with no problems.

I logged a call with MS support for this issue.
The problem had come about when we have removed a parent collection and SMS had not correctly removed the child objects in the SQL database.
We had to use some SQL queries to recreate the collections so they were able to be viewd from the admin console and then delete them one by one.
