While trying to troubleshoot the pesky sych errors with WSUS and SCCM I found a method tht solved the common "WSUS server not configured" error... Try the method below:

NOTE: We are running WSUS 3.0 SP1 and SCCM 2007 SP1 and the servers are separate. We ARE using FQDN in the SUP role and our SCCM ste is in Mixed Mode.

1. Uninstall the SUP role from your WSUS site server (wait and check logs to make sure the components get uninstalled) One way to do this is check the SMS->Logs directory on your WSUS server. When the components uninstall, the logs are removed.

2. Reboot the WSUS and SCCM server

3. Now re-install the SUP role for your WSUS server

4. Reboot the WSUS server

5. Reboot the SCCM server

6. Try a Manual Sych and everythign should work.... It did in my environment!
