We would like to "manually" add extra information about our computers into the SMS database.  Are there any issues we need to be aware of when doing such an action?  Could it affect the upgrade to SCCM 2007 in the future?

It partially depends upon what you mean by "manually".  Depending upon what you may be doing, yes; it could affect an upgrade in the future.

One way to enter data into the SMS DB is by using a NOIDMIF.  SMS will retrieve the NOIDMIF from the clients and load them into SQL.

Yes, this is true but remember that each mif add allot of extra overhead and can add "extra" data that your are not expecting too. MOF are are better option and like Sherry says "it depends", which option is best for you.
