Many possibilities.

Maybe the rest haven't hit their 60 minute update cycle yet.
Maybe the rest are not in the collection.
Maybe the rest are outside a protected DP.
Maybe the rest are not assigned.
Maybe the rest can't talk to their MP.
Maybe there is an MP problem.

I'd start with one client, see if it's a subnet assignment issue and check the comms to the MP (can also use the MP troubleshooter).  And just work my way up the hierarchy watching the logs.

Maybe the rest haven't hit their 60 minute update cycle yet. -this is the 3rd day
Maybe the rest are not in the collection.    -they are
Maybe the rest are outside a protected DP.    -every remote site has there own secondary site w/ DP
Maybe the rest are not assigned.    - they are assigned
Maybe the rest can't talk to their MP.    -they can, they can run advertisements that were already advertised.
Maybe there is an MP problem.    -could be....

* MP troubleshooter is coming back ok for all MP's.
* some clients are OK, some are not- it's sporadic
* they clients that are having problems are not running inventory as well.  it seems that they are on the client but it never reaches the sql DB

Inventory is stuck waiting on the client to be sent to the MP?  So you have files in the ccm\ServiceData\LocalPayload folder?  Could this be an DNS issue?  Do you use an FQDN name in the MP settings?

YES, there are files in ccm\ServiceData\LocalPayload folder.....  the MP is FQDN.

I had this once.  It was a bad MP.  So are all the machines in the same subnet or branch having the same problem?  How do the MP logs look on the secondary?  How to the IIS logs look?

Each location has it's own secondary SMS server and I have very sporatic issues where this is happening... communication seems fine with the client /server except with discovery data and inventory data.  there is a back log in "ccm\ServiceData\LocalPayload"  if an advertisment is going to all systems then it runs fine.  this is odd.

what logs should I check for IIS?
