I've looked through the SCCM and the MDT documentation, but I haven't seen any discussion of the ability to use either of these tools to perform an in-place upgrade.

We have quite a few servers running Windows 2000, and would like to upgrade them to Windows 2003, without doing a wipe and load due to some application configuration issues.

Is it possible to use the automation/methoology in either SCCM and/or MDT to accomplish this? If so, can someone point me to the steps/documentation necessary to accomplish this?

Sorry, OSD (in both SMS/SCCM) and MDT were designed to install fresh versions of Windows and use USMT to transfer user data.  Not sure what there is to automate in an upgrade though except for actually kicking it off which could easily do by copying the source files to a network location and creating an SCCM/SMS package to run setup.exe with the appropriate upgrade switches.  Upgrades typically take a lot of care and feeding, as evidenced by your app config concerns and thus are not usually good candidates for automation.
