Good morning!
 
I have spent a couple of days trying to navigate through this issue on my own... and after reading up on what is available (thanks Cameron!) on the subject of UDI in a refresh scenario, I am throwing in the towel and looking for a fresh perspective.
 
Everything works with the exception of actually installing any of the applications that do get discovered.
 
Here is what I am working with currently:
SCCM 2007 R3 Mixed Mode
MDT 2012
Windows 7 Professional x64 (MDT Captured Image)

    One thing to note - upon installing MDT 2012 Update 1, Application Discovery preflight stage now works using the default variable of "$LogPath$\OSDSetupWizard.xml.app"

      Problem solved (well kinda) with the release of MDT 2012 Update 1.
       
      Applications were discovered, and installed during both my tests of the New and Refresh deployment scenarios using SCCM 2007 R3.
      Both however were still showing the apps installed as "Unknown" in the deployment summary window as shown.
       

       
      I was able to get around this by borrowing some scripts files from the MDT 2010 Toolkit (Scripts folder), and adding them to my MDT 2012 Toolkit (Scripts folder) package. These files were renamed as we are not using SCCM 2012 yet and I did not want to over-write the newer MDT 2012 scripts.

       
      From within the MDT Task Sequence, I modified the three steps that referenced the scripts from the toolkit, and pointed them to the renamed script files.

       
      The end result was having the installed applications show up properly instead of "unknown"

        Great post, sir.  
        I was also stuck with all the applications listed as unknown on my OSDResults "Deployment Complete" screen.  Taking a cue from your message, I've also added OSD_BaseVariables, OSDBranding, and OSDBrandingx64 from MDT2010 to my MDT2012 toolkit package, started using those during the task sequence, and my Applications tab is populated with names of the installed programs.
